This is to show N the truth about his father's ideals and to teach him the truth about the bonds between trainer and pokemon through Hilbert. Hilbert's ideals are absolute, so naturally Zekrom will fight his hardest for them(hince the extra powered Fusion Bolt after Fusion Flare). Reshiram only allowed N to beat Alder so that he can have the legendary hero battle that he really wanted, further honing in the message. After his farewell, Reshiram takes N on a journey to learn more about the truth about pokemon battles, to further break the brainwashing and false narratives that his father instilled upon him for years.
