Does gamefreak consider Kris and Lyra to be different characters? They look a bit different but not as much as gen I Red and FRLG Red. GSC Gold and HGSS Gold also look quit different

I think they are.
Those other characters have juuust enough in common to fairly be called a redesign of the same character I'd say.

They treat them the same imo but it's kind of silly, their designs are far more different than May's redesign

Yes. Lyra was intentionally designed to be the girl next door unlike Kris, who was a protag from the star. As they are a true counterpart to Ethan.
