Giovanni is a genius. He's the head of the only criminal organization that's survived the test of time, and prospered as well.
Whether it's because Meowth is a liability, annoying(which would interfere with Giovanni's ability to lead), or some other reason, Giovanni has deemed Meowth unfit for higher service.

It's only sometimes brought up by Character of the Days, but despite how exceedingly rare (effectively impossible as a result of mandates) it is for a Pokemon to be able to physically, vocally talk without being something like a Chatot, people don't really care.

Clearly Giovanni realized that because Meowth learned how to speak, he just started teaching other Pokemon under Team Rockets Thumb how to do it as well. He has no need for Meowth anymore than he does a Rotom.

Not only can Meowth speak, but him and James are unprecedented engineering prodigies, capable of designing and creating a wide array of mechas and devices in a nearly daily basis on a shoestring budget. All without proper training or education.
