How could this be considered controversial, but something like Mewtwo's story be perfectly fine? Last time I checked gene splicing isn't something I'd consider acceptable for a kids game, especially not by the standards back then. Could we ever see this Pokémon in the future now that the times have changed? Maybe a regional variant for Mareep?
