Masters is non-canon anyway but no, there really shouldn't be more than one of the Hoenn trio. There are some legendaries that are confirmed to merely be exceptionally rare rather than totally unique, but most of them only make sense if there's one of each.

It's really not, "everything" is "canon" to Masters because it's a big crossover gacha game, just like Heroes is "canon" to Fire Emblem, but Masters isn't canon to anything else.

there isnt really a main canon in pokemon anymore, even the main games take place in a multiverse so if you want to talk about canon it would have to be regulated to a specific universe. if we want to talk about pokemon main canon it would have to be the multiverse canon. whos to say a universe like in masters isnt possible? its already established that hoopa brings things from other dimensions in the main games so its possible that in some universe hoopa decides to bring tons of trainers from others and thus masters is canon in the multiverse canon although may not be canon in the universe rse take place in for example

This. Just for simplicity's sake we can say there is a universe for each version, where both genders were the player, and that there's one for every Pokemon choice they made.
I think what people mean when they refer to "canon" is the representative universes, though. For instance, TPCI clearly associates the "FRLG Red" with Charizard, while the "OG Red" is often paired with the Venusaur line. That's not to say there aren't exceptions, and clearly there are instances where even Squirtle was chosen, but those aren't the universes that TPCI usually chooses to portray.

There is no particular reason there can't be 2 Rayquazas. This goes for every Pokemon except for maybe Arceus.
