There's a fundamental difference between them and the legends that came after them. Groudon and Kyogre aren't just legendary, they're basically godlike beings. Their powers affect the entire world, and they affect their surroundings just by EXISTING. There's no mystery to them, they do exactly what you'd expect such a powerful being to do. I much prefer legendaries like Ho-oh and Lugia which are said to have amazing supernatural powers, but the actual extent of those powers isn't totally clear. Can Ho-oh really bring Pokemon back to life? Did it really create the Legendary Beasts? Is Lugia really so powerful that it has to live in self-exile at the bottom of the ocean? None of these concepts are outright confirmed or denied. As trainers that catch them we certainly don't seem to have that godlike power at our disposal, but maybe they just choose not to use it. Maybe that kind of power isn't meant to be used at our discretion, because Pokemon like Ho-oh and Lugia are above that. All of the Gen 2 legendaries feel special like this, like there's so much mystery to them even after you've caught them. Like you don't have the full story and you never will. You're just a part of their stories, just like they're a part of yours.
