It's not much of a stretch to think that you're really reducing Porygon's quality of life by evolving it to Porygon-Z. It doesn't have anything to do with the method of evolution, which is essentially the same as how you evolve it to Porygon2 just with faulty software.
You could make a similar argument about Parasect, which is canonically a mushroom that parasitizes Paras.
