Gen III was something of a soft reboot for the series, so my guess is that the composers wanted a fresher take on an established theme to represent the 'new' generation of Pokemon. This isn't even the only returning theme to get this treatment; the title theme and trainer victory theme were also heavily rearranged.

They are. I didn't even know there was a debate about this. FRLG are Gen III remakes of Gen I games, HGSS are Gen IV remakes of Gen II games, ORAS are Gen VI remakes of Gen III games, LGPE are Gen VII remakes of a Gen I game, and BDSP are Gen VIII remakes of Gen IV games.

I actually do. The Colo one sounds more like the RSE one but with better quality soundbytes, the ORAS one removes certain things that I like about the original.

It still contains the original leitmotif of the Pokemon Centers from every other region.
The DPPt night theme diverges a bit from the typical Pokemon Center leitmotif in the second half.
SM/USUM also contains a small interlude to loop the main theme instead of a direct transition back to the start.

Gens =/= Region
Whenever a new generation starts everything made in that period is part of that generation, both the mainline games and spinoffs. HGSS is gen 4 and so are gen 4 spinoffs like Ranger shadows of almia and PMD explorers of sky.
