The Phys-Spec change was a lateral change at best. Some Pokemon can use their STAB better but it fucked over just as many pokemon is is staged and for most Pokemon the change was lateral. Before both Atk and SpA were important for Pokemon that wanted to have certain coverage types (Ground Coverage required high Attack, Ice Coverage required high SpA, etc) . Now, there is literally no reason for Pokemon to have two attacking stats because only the higher one matters. This makes Pokemon with balanced attacking stats worthless unless they're have 600+ BST or have a broken ability.

AS for my bad thing
Gen 3: Change to the IV system
Gen 4: Stealth Rocks screwing over Fire/Bug/Ice types when only Flying deserved it
Gen 5: Power Creep

the need for multiple hms to not just explore certain routes but just to traverse it which really slows things down especially with that mini cutscene for each use

Gen 3 is a little basic, there isn't anything particularly terrible about it, just nothing amazingly standout either
Gen 4 suffers from slowness in all areas, plot pacing, combat, even saving
Gen 5 has the ugliest in-battle graphics in the series

That works fine as a defense of Gold and Silver. Doesn't explain why they kept it that way 10 years later for HGSS when Gen 2 Pokemon were no longer particularly special or exciting and people just wanted a chance to e.g. finally use Houndoom in a playthrough.
