However, for gameplay, having this many Pokemon at once would dilute the roster and make each one feel less special.
The most logical solution would be for each new game from now on to only have around 150-250 Pokemon (new and old) readably usable in the game, but allow every existing Pokemon to be transferred in once the player has completed the main campaign. This would allow players to get well-acquainted with the Pokémon in the first part of the game but at the same time, allow all Pokemon to have a presence in the series and provide and healthy variety for the post game and PVP.
