I know it's easy to think of Nidoran as a baby Pokemon, since that's how Pokemon usually operates, but it's probably more accurate to think of Nidoran as a fully grown bunny that mutates into something else as it grows.

The whole point of eggs is to get the around the idea of sexual reproduction. It's believable that no one in the Pokemon universe knows where eggs come from and never seen a Pokemon lay one. It's a different story to say no one knows where babies come from.

If you want an actual explanation then maybe Nidoran start out that mauve color and grow their sexually dimorphic colors and traits within a couple days after hatching. If we take the "Pokemon Eggs aren't real eggs and they're just cradles" approach we can assume that these guys just aren't fully cooked yet and need to go back inside for a couple days.
