That's the entire point. They made it very clear Murkrow and Houndour were meant to be Team Rocket's signature Pokemon. That's why they're only found around areas that Team Rocket used to set up base in Saffron and Celadon; with Team Rocket gone in Kanto their natural population is able to thrive without being poached.
Of course FRLG ignores this detail entirely.

That would be all well and good if the new Pokemon you encountered were better, or at least as good, as the ones you used in the previous game. Dunsparce sucks, and Slugma isn't worth it that late in the game.
