That’s why Oak wanted you to “finish the pokedex” for him because he was too old to do it himself. GSC takes place a few years after RBGY, and the implication is the 100 new pokemon had only just been discovered in the interim. All the ‘Johto’ mons in Kanto are implied to have always lived there, they just weren’t discovered until after RBGY took place. That’s why the GSC pokedex was called the ‘New Pokedex’ rather than the ‘Johto’ pokedex. And it’s why transfers/trades between Gen 1 and Gen 2 was called ‘time travel’.
You’re approaching Gen 2 with the mindset of how the franchise was retconned beginning with the Hoenn region. Pokemon was supposed to end with the Johto region, and GF were forced to retcon half their lore to keep the franchise going after it proved too popular to abandon.
