so probably the reason nidorina and nidoqueen can't breed was because they could originally program nidoran to lay eggs containing nidoran, and program higher-stage pokemon to lay eggs containing their first evolution, but couldn't manage both at the same time. right?

Supposedly there's some early gen 1 material that says Nidoqueen is indeed infertile, so it may have been intentional.

They're based on rhinos, which are notoriously difficult to breed, so that's probably the real reason.

It's lore, it's intended to be that way. According to this encyclopedia Nidorina become infertile, probably sacrificing their ability to breed for more power.

Not really, as special cases could be made which is why Ditto is even allowed. It sounds to me that they just wanted to mantain the lore.
