I mean... Lugia's creator Takeshi Shudo had originally wanted for the Pokemon to female. As a child from my pov its design looked more masculine to me so the voice made sense in the movie, where as Ho-Oh it's opposite struck me as feminine, especially due to Gold's remake receiving Heart to its name.

I feel like certain Pokemon just don't reproduce well or at all in captivity. You get that sometimes with regular Pokemon too, they just won't produce eggs often whatsoever even when compatible.
