Red looks much less charming in FRLG than he does in RGBY, and I still play the fuck out of FRLG to this day. He looks MUCH better in LGPE. Green looks fine in either game. The girl from LGPE looks better than Leaf.
Gold looks much cooler than Hibiki/Ethan. Lyra's radical departure from Kris' design was a point of contention from the moment she was revealed. She has her own cute charm, but so many people thought she looked dumb that even in Adventures/Special, Kris is only wearing her outfit because her mother pressured her to do so. Silver looks fine in HGSS, but you couldn't be faulted for preferring his more down to earth GSC design. He also looks stockier in GSC which in turn makes him seem stronger. In HGSS, there's additional dialogue that make Silver seem like way more of a wimp too. The atmosphere of his character is radically different between the two games.
Brendan in ORAS doesn't look cool at all. He looks like a total goofball. Hyper positive, unthreatening, there's no bite to him at all. With that being said, he was never the best looking protagonist. I genuinely do not like his Emerald outfit. May however, has remained consistently good looking throughout basically every design. Her ORAS design is good, but it does make her look less worth taking seriously than either of her previous designs, which I would say makes it worse.
Archie and Maxie look overly cartoonish. The designers chose to emphasize their respective differences as physical traits and exaggerated them to make sure the point landed, but their original designs, subdued though they were, were a lot cooler. You could take Maxie seriously before, but in his Gen 6 outfit, he looks like a complete buffoon. A caricature of a nerd that is in desperate need of a cameo on Queer Eye for the Straight(?) Guy.
So yeah, from FRLG to ORAS, every redesign was bad. Only LGPE did them well.
