Debatable. There's clearly more than one Lugia, and the Kyogre that created the ocean probably isn't the same that some poachers in Alola caught in an electric net.

Gen 1 can't be used as a source of anything, because they didn't know what they wanted Pokemon to be yet back then. A lot of stuff from Gen 1 has been retconned out, like real world animals and real world countries.

The head writer literally said that all of the appearance of animals were mistakes on the part of the artists and animators. The third movie was supposed to be about the reason WHY animals don't exist in Pokemon's world.
