Pokémon turn into light when they go in the ball that’s what the red laser that calls them back does and when they come out they are turning from light to their normal form.
Inside of poke balls are filled with reflective material/mirrors to keep the light from escaping they just bounce around inside in the form of light
The ball wiggling is the Pokémon struggling to break out of this light form when they are fully turned to light the ball makes a click sound verifying the Pokémon is caught the Pokémon is now bound to the ball and can be turned to light anytime by it. The Pokémon submits to this normally however some Pokémon really hate being turned into light so they refuse to go in a ball like Ash pikachu if a Pokémon refuses to submit it can just pop out this has been shown many times.
When the ball clicks an OT is assigned that works with the Pokédex this is why a Pokédex is required to be an official trainer and is your “license” to prove you own said Pokémon.
When a poke ball is smashed the Pokémon is free to be wild and caught again however the OT will stay the same OT cannot change. Pokémon recognize badges as a sign of strength and that being with you means they will be stronger it’s a relationship worth having. Traded Pokémon refuse to obey a new trainer cause they do not respect them and have a distrust of humans after being traded away. The Pokémon will work harder in battles though cause it doesn’t want to be seen as useless and traded again this is why they get a boost to exp if traded. This is also why if you trade a mon back and forth happiness resets.
