Percentages for secondary effects of moves, hit chance, and other perks all have a range that is fleshed out with affection.
EXAMPLE
>Bite
Has a 15% chance to flinch regularly with 0 affection, but having full affection brings this to the full 30%.
So the only thing then is to make it super easy to max out affection in the post-game like it was for EV training in Gen 6 with hordes where you could train an entire party nearly instantly with 0 cost. None of the timegated or moneysink shit that Gen 7 or 8 try to pull to inflate playtime.

Allow chances for certain options (keyword option) to happen during your turn other than attacking like an encouraging word to boost a stat or break through a status affliction, or dodge command, etc.

It can only be used when it randomly shows up. Higher chance due to pokemons amount of health left and level of affection.

And obviously this is only of use during single player.

Literally just thought of this in a minute or so

Make it so that only one of your pokemon can use the affection system. That way you would have to choose your favorite pokemon or use it on a weak pokemon to make it actually usable.

Only the Pokemon with the highest affection can use the system
I like pampering my Floette

There's also an opportunity cost to utilize the system - it takes significant time to do and the extra effects makes battle take longer

In addition to limiting affection to only one Pokemon at a time, the ace Pokemon of major bosses will use affection mechanics as well
It'd also make Red's Pikachu not as much of a pushover
