Adding Pet Simulation elements to Pokémon is not a bad idea and makes sense to me, especially as someone who owned a Tamagotchi and played the shit out of the Chao Garden in Sonic Adventure 2.
That said, it's not worth adding more dialogue boxes to the battles because it breaks the flow and just makes battle longer for no reason. Keep Pet simulation outside of battles, or make them their own spin-off game

I agree. These things like following are important because Pokemon have historically been, by far, the least "your friend" out of all collection monsters in every series. You catch them, use them, and stick them in boxes otherwise.
The problem isn't the interaction features. It is Pokemon combat itself. It's too slow,and making it longer is super shit as a concept.

Unfortunately herbs don't really reduce affection by much so they don't work well to counter the affection gain. Revival Herbs are the most potent but they only remove like 3 level ups worth of happiness. Doable but you'd need a truckload of them to get anywhere.

They removed the affection cap from SwSh so you'll eventually start seeing the affection effects simply from levelling up and walking around even if you haven't turned following on.
