This is presumably because his presence will boost the morale of their remaining troops and may sway skeptical former members into rejoining; additionally, we can presume that the Rocket Leader's strategic mind is sufficient to place a struggling organization back on course because this seems to be what the Rocket Remnants think will happen, and they are demonstrably pathetic so it's believable.
Ultimately, the raid is a failure. Gold/Kris work their way up the Radio Tower and through Goldenrod City's underground, liberating everyone being held hostage. The absence of a sufficiently powerful Trainer means that a prodigy weaker than Red at around the same point in his journey is able to wipe the floor with the fleeting remains of an organization that had, at one point, been very close to taking over the Kanto region. It is the end of Team Rocket and their role in the story of GSC, which continues on well after the events of the Goldenrod City raid and concludes somewhere to the East, near the summit of Mt.Silver.
