What it never did was present these as being separate from one another but as a collective which still happens to this gen. I see no reason to reject context on the mewling of some guy being butthurt over it, cry about it to GameFreak who insist on even suggesting your waifu poops on the carpet.
On other examples wanting to have sex with Goku or Superman would count as xenophilia despite their very human appearance because they're aliens in context. In history one clear example is the worship of Goddesses in Ancient Greek religion such as Athena in a very sexist society. The straightforward answer is that despite Athena physical anthropomorphic representation as a woman she wasn't a woman but a goddess so Anicnet Greek man had no problem worshipping her while being extremely anti-woman.
Pokémon being fantasy it can present it's fantastical beasts as they please. The concept of a beast isn't so rigid especially when you consider there's still unknown animal life on Earth deep in the ocean.
