They were simply designed as monsters in a turn-based RPG, so the "shitty" original sprites were their original designs and it was up to Sugimori and the anime to "clean up" and make sense of everything.
Stadium had Jynx just completely collapse when it fainted, leaving on the air, but the anime depicted Jynx as having feet. There's no way to know what Game Freak's original intent was, but they ultimately with the idea that it was actual skin when they retconned it to be purple.
