Charizard had big wings, but for some reason he couldn't fly with gen1.

Flying and the move Fly are not the same thing. Any Pokemon with wings can fly automatically, they don't need to know the move to do so. And there are a lot of flying Pokemon who CAN'T learn the move and a lot of non-flying Pokemon who can.

Maybe their initial thought was that he was too big and could only glide. Or maybe it was just an oversight since they quickly made it so he could fly in both the anime and Yellow.

I always assumed Charizard was simply too lazy/egotistical to fly, considering how he treated ash in the anime. Also the whole building your team around HM’s was a pretty core game mechanic then, they wouldn’t have wanted 1/3 of the player base to not account for Fly because they could just teach it to their starter
