The colors on most don’t bother me; sprite colors were intentionally saturated to show up better on the lower quality screens.

That is an animation side issue. The models used in those games are not particularly complicated (lots of flat textures with no UV Maps), with the key aspect being manually controlling how light applies to model to look like a cartoon.

3D Metagross is definitely a lot better, although personally I prefer the more purple colouration on Machoke, Sceptile I could go either way although maybe with the more faded green but more vibrant reds and yellows
