It was never implied that they were one of a kind. The ones who appeared in the Lugia movie aren't the same ones who appear in the proper for instance, and LGPE lets you catch an infinite number of them as rare spawns in the sky.

They're just some stronger than average birds, with the ones from the Lugia movie being so powerful that their capture threw the world off balance and brought about the apocalypse.

It's not "only in the anime". The anime can't do anything that isn't in the games.

All of non-unique legendaries/mythicals in the anime aren't unique in the games either.

The anime gives a really accurate view of the ecological conditions of the pokemon world. the kinds of conditions which could lead to speciation and regional variants over long periods of time. almost as if the legendary birds are apex predators so high on the trophic ladder that there may be only a few conspecific individuals in a given ecosystem. they're obtainable once per game because of video game abstraction and marketing reasons. more than one of each exists.
