There is no excuse for a remake not to have new Pokemon. FRLG and HGSS had Pokemon from Gen 3 and Gen 4 respectively.

My guess is that Cynthia has Kommo-O because she won't have a Lucario like in that games that way when Ash and Cynthia do battle we don't end up having to see another Lucario vs Lucario match.

The anime is the timeline where Red/Ash loses the Indigo league. As a result, the champions remain undefeated and become stronger than their game counterparts, Blue/Gary retires early, gym leaders become stronger, the other game protags end up becoming nameless jobbers, and Red/Ash decides to take his journey to other regions.
