Haven't played a mainline game in a bit, but I'm somewhat familiar with the plots. I thought it was explained that this mega Rayquaza's purpose was to lord over OF-Kyogre and OF-Groudon when they got out of hand.

Mewtwo's megas are nowhere near as strong as the Gen 3 trio's forms. The birds got variants years later and they're different Pokemon. They don't help the originals in any way. Mew got a Z-Move after Gen 3 got shilled hard. Even the Gen 6 starters didn't get Megas. Just 1 and 3. They're obviously the favorites.

Groudon and Kyogre were already powerful anyways. Kyogre was literally THE King of Ubers from Gen 3 to Gen 5. They were forced to nerf weather in Gen 6 because of the Gen 5 weather-wars in OU, so it made sense that in the Gen that they nerfed weather they'd give the weather trio alternate forms so they could retain their permaweather and make them more special than Pokemon like Politoed, Ninetales, Torkoal, and Pelipper.

It still pisses me off that they gave Drought and Drizzle to those shitmons in the first place, they were SUPPOSED to be Groudon and Kyogre's exclusive abilities because summoning weather wherever you go shows the true power of a legend, and it wasn't meant for shitters like Pelipper and Co.
Fuck Gen 5 for ruining the meta and lore.

I don't see how it's out of the question for ubers to go from a banlist to its own tier.
In Gen 1 sure, it was 2 mons, but as the gens progressed Ubers got so crowded it only made sense, maybe even as early as Gen 3 with how meta-defining Drought/Drizzle are.

Yep because Psyduck and Tyranitar are on the same level as Rayquaza, Groudon, and Kyogre guys. Super powerful abilities showing the raw forces of nature that they are. Also cancelling out those powers with moves damn near any Pokemon can learn is obviously intentional representation of such power.
