They captured that mon and attempted to alter its genetics to create from it an even more powerful mon. Ditto exists solely as a representation of their many failures, being weak and incapable of anything other than altering its genetics. They eventually succeed with Mewtwo, tailor-made to fuck shit up, which came out looking like a cooler version of Mew.
It's a really fascinating story that explains pertinent parts of the game and also adds to the mysteriousness of the experience.
