They can understand that some pokemon are abused (by plasma) while others are loved by their trainers. There's nothing one dimensional about them it's heavily shown that the various grunts of team plasma actually have varying ideals, some are just in it for the evil, while some have genuinely deluded themselves into believing they're the good guys, and everything in between. They're easily the most mulitlayered evil team in the series, and this duality is made explicit in the direct sequels.

Shinra isn't even supposed to be subtly bad, it's supposed to be extremely obvious that Shinra is the villains especially considering they're directly responsible for the actual main villain of the game existing.
