>I want to include a lot of pokemon that I like in the main story for my fangame but I can't do it without bloating every route with 10 different wild pokemon

Add more routes, if you have any pokemon available in more than one place cut it from the duplicates to make room for others. Make some special encounters like buying them from the game corner or finding it left behind by the villain in their lair ready to join you and get the fuck out of that place. Add some in-game trades.

Make side areas with different names and give them different encounters. Doesn't have to be anything crazy, could even be the same route number and call 2 sections East and West or soemthing. USUM did both and balanced a large dex well.

Two words: Overworld encounters.
You can split the mons between wild encounters and overworld sprites you can interact with.

Better yet, make the better mons rewards from doing small quests like fetching water for a dehydrated hiker or something.

This or even just darker patches of grass with a different double battle encounter table, or Gen 5 Shaking Grass with rarer chances for better encounters

Just don't make the Pokemon variety autisticly OP like Drayano hacks where everyone can make their dream team in Route 1 and 2, make it make sense.

The best Pokemon teams are made with restraint and boundaries.

This, even extends to what mon are featured in the regional dex. Don't go full Diamond and Pearl, but at the very MOST be around 300.

Make hidden Areas with rare pokes, small caves or forest groves that you can return to after getting certain HMs or buying an expensice item like a Access key. You can make the main area less cluttered, and use these small side areas purpose to distribute more powerfull rare pokemons.
