there are nearly 1000 pokemon yet the official pokemon competitive format has 1 pokemon on almost 50% of all teams.

How is this acceptable?

Game Freak knows, but they only lets specific Pokémon (shillmons) be good. If a Pokémon happens to be good and it's not a shillmon, it's an accident.
