Well, in the anime Ash and Officer Jenny both use deadly attacks on Team Rocket so I would assume wearing an evil team uniform makes you an enemy combatant authorities can shoot on sight, like a Nazi or something.

Hmm, that's true. Granted if the girl joined normal team plasma, remember they weren't viewed as much of a threat because Ghetsis and the sages lied about their real goals. If the young girl joined Neo Team Plasma willingly though, MAYBE that would get her the chair or a different death penalty if she did something bad. I mean those guys all knew the goal was to take over Unova no matter the cost.
