They're not direct counterparts like say, Dialga and Palkia, or Xerneas and Yveltal, where they can both be replaced by eachother and the story would still make sense. Ho-Oh and Lugia exist in the same universe and both have their different stories.
GAME FREAK should go back to this way of doing things, rather than just making lazily themed counterparts like they do now.
