Eggs aren't eggs in the avian sense, they're incubators made from natural materials the pokémon place pinky-like foetuses in to grow to term.
As such, they're gestated partially internally, thus have a placenta, thus belly buttons.

Lopunny, Mawile and Salazzle are all beast level intellects so at most they'd get that you were friendly towards them.

Ghosts are plausibly intelligent enough to understand, but its likely Mismagius is running on pure ghost instinct, which would be warped compared to a normal pokemon.

Gardevoir would know and treat you like all the girls did in high school. Arms length at all times and hoping you didn't make a scene

He doesn't. Gardevoir isn't any smarter than Lopunny or any other Pokémon as far as we know. The only Pokémon that has human level intelligence for sure is Dragonite.
