Note, getting the save off an actual GB cart is a little tricky. One way is a direct GB cart save reader like the GB-X-Changer though most of these devices connected to a PC through a parallel port, and all parallel to USB adapters only work for printing on Windows XP or newer so you need an actual parallel port. The method I've used more recently though is to use a Mega Memory Card of Gameshark 3.1 or newer to backup the save/take an out-of-game snapshot of the cart I want to copy the save from, then restore it to my GB Smart Card 64M, which I can then plug in on USB to read out the save file.
It'd probably be doable to create a GB ROM that loads part of itself from a flashcart into RAM and then has you swap carts while running from RAM, collects the save data, then you swap back to store it back to the flashcart without any extra Gameshark or Mega Memory Card. However, this would only work on GB/GB Pocket/GBC, NOT any type of GBA since those hard reset when a GB cart is removed. It would probably work on most flashcarts though, since even MicroSD based ones typically leave the last used save file in plain old save static RAM and then write it back to the MicroSD the next time the menu program is run.
