What's stopping Pokemon villains from just pulling out a gun and putting a bullet into your head, or sending their Pokemon to maul you? Especially characters like Cyrus, Ghetsis, and Lusamine being total nutcases who wouldn't hesitate to spill blood for getting in their way. Are they just honorable by losing in a Pokemon battle and nothing more?

Your own Pokemon I guess, though it still doesn't explain why they don't build, like a trap door leading to a pit of spikes, or a poison gas room...

If any of the villainous teams are willing to kill or abuse pokemon, it's safe to assume they'd do the same to people as well. Just because you don't see them do it doesn't mean they haven't, necessarily. Also, it's a game for children, OP.

Cartoon logic. You live in a world where a Pidgey headbutting you in the gut is probably stronger than a gun, and kids deal with that daily. A gun would just be a mild inconvenience to anyone with a Pokemon.

A plausible in universe explanation could be that the potential use of Pokemon as weapons meant that not much research was done into advancement of guns. In addition, it's quite possible guns wouldn't be as effective if they can't harm or disable the Pokemon that would be most used as weapons.

I think there's a sort of unspoken "now that your creatures are fainted, you can't defend yourself from my creatures, so you will comply" dynamic. It's not explicitly stated, but Giovanni and other villains may understand or believe that without their Pokemon, they're liable to be attacked by the player's Pokemon.

Waste of time and money, whats the point of that when i can send out my magnezone to float me back up and block the spikes or I can send my koffing to get rid of the poison gas. Putting money into stronger pokemon and the tech used to control the legendaries is more important

Knives perform other functions aside from "stick the pointy, sharpened hard bit into the squishy, soft bloody bit" kid. Guns are solely for killing and as already mentioned, if they're not effective at stopping, subduing or killing a pokémon, they were a worthless area of research. Little good shooting someone in the head, if their pokémon's gonna turn feral and tear you in half for doing it and only another pokémon can save your arse.

probably because the potential of Pokémon outclass guns, they are living weapons. Tyranitar is said to topple mountains and bury rivers, forcing people to remap the area; Metang also is said to be unscathed by a Jet collision. The better question is why these gang leaders don’t deal with [you] the moment you try to stop them / are seen as being meddlesome, or even allowing weak grunts to exist in their ranks.

if you’re comparing the (aggressive) criminals against the normal people, then yes. I would think most NPCs in the Pokémon world at best keep one or two Pokémon as pets, but that’s all they are: pets. The grunts effectively steal untrained pets/Pokémon and use them in their illegal activities where it’d be far better to have actual trained Pokémon as effective guards and bouncers to their operations.

Honorable, ritual combat that decides the outcome is likely a choice made after seeing the results of pokemon anarchy.

It’s easy to kill using pokemon. It’s easy to wreck infrastructure, buildings, burn forests, assassinate anyone you want.

Realistically there "probably" would be other crimes we wouldn't know about, but the devs themselves actually addressed this by stating the Pokemon is more "advanced" and enlightented than our world is.

Basically, it's kinda like Star Trek. They have different wants/needs than we do, even if there's the occassional headcase. Said headcase is the exception to the setting, rather than the rule or implying something is wrong with the setting itself.
