Why doesn't GF change the shitty shinies (like Gengar and Garchomp)? It has changed actual good shinies (golden leaved Oddish from gen 2) before, so why didn't it go back and change OTHERS as well? Was Oddish just unnacaptable for some reason?

They started randomly changing colors for gen 3, generally for the worse.

You didn't mention the part where almost all shinies were just a simple value shift to one of the existing palettes rather than a deliberate additional palette for the Pokemon, the likely sole exception being Gyarados.
