The colors in the 3D games are based on the official art by Sugimori, which in some cases are kind of washed out seemingly to mimic his old watercolor style.
Mind you, even though those are technically the "correct" colors, a lot of Pokemon, particularly from gens 1 to 3, don't really have a consistent color scheme across all media.
For instance here's Parasect in its main art...

I don't agree. The red from Gen 5 onwards contrasts better. The Gen 4 sprite is like a half-assed fix of the strange Gen 3 Salamence sprite.

I hate this argument. Official my ass. Do they ever appear in the games? No. They are drawings made for the sole purpose of marketing. The SPRITES used in the VIDEO GAMES are the official art.

RBG were the only time the sprites were the basis for the art and not the other way around. Yellow onwards the sprites were based off the art, and the oversaturated garbage you're clinging to was only done because they needed to facilitate their sprites for the handhelds. But do go ahead and keep your demonstrably wrong headcanon going, far be it from me to discourage the disabled.

The thing that people are forgetting about is that till DS era sprites were made for shitty consoles with no backlight at all. If you would play the game in way it was intended, colors would be much bleaker. GF and any other Nintendo developer did not gave a single crap about how game looked on PC, Android cellphone or any modern retro handheld gadget.
Speaking this - the colors on the left sides are as intended and this is closer to how Pokemon looked on GBA/Early DS screen.

I usually don't care that much about minor redesigns but since Paras is my favourite Pokémon I couldn't help but notice this. Look at how he is depicted prior to gen 6 vs after, why did they make him round?

I'd assume it has something to do with the lighting engine in the games.
