You don't even need to force a legendary onto the player to have high stakes, B2W2 does this perfectly.

It's fine with Arceus because whether or not it created the universe isn't confirmed: "According to the legends of Sinnoh, this Pokémon emerged from an egg and shaped all there is in this world." It wouldn't be fine if "According to the legends of Sinnoh" wasn't included in its Pokedex entry.
It's not fine with Groudon because it has been explicitly confirmed that Groudon is entirely responsible for all the landmass on the planet: "Through Primal Reversion and with nature's full power, it will take back its true form. It can cause magma to erupt and expand the landmass of the world." It would be fine if "It can cause magma to erupt and expand the landmass of the world." wasn't included in its Pokedex entry.
Regardless, they aren't unique, the Creation Trio show up in Hoopa's rings and Ultra Wormholes, the Weather Trio are in Ultra Wormholes and BDSP's Distortion World, the Tao Trio show up in Hoopa's rings and Ultra Wormholes and Mewtwo is just chilling in Kalos while also being Ultra Wormholes and BDSP's Distortion World. Genesect isn't even man-made, it was revived from a fossil and then it was cybernetically enhanced.
Regardless of how many there are and will be, legendary/mythical Pokemon should never have been actual gods.
