I was alive before the series was created, and the general tone and implications of it from the get-go was always that they were a relatively recent phenomenon that differed from regular animals used as a point of comparison and were only now being given proper attention and study. This was especially more prevalent when there were only 151 Pokémon. Certain mythical creatures such as phoenixes, Chinese lion dogs and so on actually being Pokemon like Moltres/Ho-oh and Arcanine was one of the most interesting aspects of the series and gave the whole thing an air of mystery. It made people wonder if they were aliens, or if someone or something had created them all.
Johto being a region that had closer ties to Pokémon was also cool, but it spelled the beginning of the end of Pokemon being something new, to the point that the entire universe was created by Pokemon. Originally it could have very much been a NGE type situation where you have these alternate lifeforms of unknown origin visiting Earth.
