The Ather foundation plot twist was actually good for Pokemon.

If they didn't spoil that there was something fishy about them in the intro, it would habe been even better.

Kyurem taking matters into his own hands and killing the voices vessel outright was pretty surprising in Gates. You usually don’t see a Pokémon antagonist go fuck this and go straight to the player to murk them.

For me it was Trapinch into Vibrava. I never ran into a single trainer that had a Vibrava on their team in Gen 3, so there was always just a blank space between Trapinch and Flygon and I couldn't make that connection.

The real twist is where the main character is having his traditional "I'm a human, so I can't stay here. This is goodbye" talk with your partner. Then suddenly the partner goes "oh btw, actually you're fine to stay. It's ME that has to leave forever. Bye." Then your character just breaks down depressed and the credits roll.

The anti-twist of Lysandre not rounding up all the bratty rich kids to sacrifice for his weapon. There were so many twists I expected in that game, none of which happened.
