So yeah, they likely went extinct over time. There were probably very few of them left by the time PLA takes place. And you have to keep in mind that they didn't just "show up for the game." They had already been around for CENTURIES before the time of PLA, where there were probably TONS more of them around.
As for Pokemon that may have lost the ability to evolve:
Perhaps their evolutionary method became lost over time. For example, if a Pokemon evolved by touching a certain mineral, what would happen if that mineral mine dried up?
