The former was because Kangaskhan was created before the introduction of the breeding mechanic. Machoke isn't born with pants, it has evolved to know shame as humans do and it covers its genitals accordingly

i think RBY made it seem like the trunks were not part of the anatomy... just like kadabra's spoons were not part of the anatomy, nor was farfetch'd's leek, nor was hypno's pocket watch... i think those things being part of the actual pokemon came later after the series was flanderized really badly in more recent times.

the fact that the sprites show the trunks just means they had one set of trunks/sprites and no memory...

This is more evident in the giga form, and you can see the color change of the skin in a degraded way, that is not wearing pants, actually pokemon like jynx, sawk, gardevoir, medichamp are not wearing clothes, those are parts of their body that resemble clothes.
