GS established how Kanto changed in those 2 years: changes in gym leaders, Safari Zone closing, volcano in Cinnabar, ghostbusting Pokemon Tower to convert it into a radio tower, etc. If they included Johto in a Kanto game they'd need to come up with how Johto was 2 years prior to how we've seen it: maybe unburn Burnt Tower, make the lighthouse be under construction...
It'd certainly be interesting to see if they ever do it, but at this point I think we're a lot more likely to get Pokemon Legends Celebi and an ancient Johto.
