Shudo wanted Lugia to be female because she represents the moon and ocean (that's what he called "mother of all life"), traditionally feminine concepts, and looked over the other birds in a motherly way rather than some boss. If you watch the movie, you'll understand what he meant. Also he said "he wanted to die" kinda as a joke about his reaction to seeing the trailer for the movie, as those were the guys who jumped the gun and gave Lugia a male voice without consulting anyone.
