This is just a video game thing, not something that's actually canon. Pokemon "shrinking" when they faint is like how enemies in other vanish when you defeat them; it's a visual effect, not what's actually happening.

Pokemon should just do this all the time to hide/flee from danger, escape from the nets Team Rocket and poachers use, or to dodge attacks.

This dumb shrinking thing causes Pokemon's entire world to crumble if you think about it for even a second.
