No idea how much of a zoomfag you are but back in the day people used a cable to trade pokemon, and the game animation showed you didn't trade pokeballs but the data alone got transferred over via cable.
Them showing miniature pokemon inside balls in the manga or even some anime episodes is literally just a way of showing the viewer what is inside, instead of an invisible string of data, floating energy orb, or misigno
also there are pokemon who have been sealed in shit for hundreds of years without air, water, food, etc.
