The problem isn't the idea of Pokémon shrinking to get inside the Pokéball, that has been shown for ages. The proble is the proposition that this is an inherit power ALL Pokémon have by their own and it's not product of the Pokéball.
The Pokéball are man-made objects, so it makes sense it would have an effect on these strange creatures. Saying that they shrink on their own doesn't makes any sense due the multiple times a Pokémon could shrink to get out of a situation not being considered (no, the move "Minimize" isn't this, it's a whole separate move that very few Pokémon learn)

Poke Balls are programmed to not work on anything other than Pokemon. It's even noted in Gen 7 that Poke Balls other than Beast Balls have a low catch rate when using against Ultra Beasts because they have a hard time recognizing them as Pokemon.

The Pokémom capable of using Minimize can fight at a minuscule size without significant repercussions (Stomp and similar moves aside). The shrinking happens after a Pokémon faints. If a Pokémon faints after it used Minimize to shrink itself to a near microscopic size it just faint without shrinking ever further
