It had banter. The nu anime doesn't have that and everyone is just super nice and agreeable all the time.
Also more violence besides just pokemon battles. Usually just slapstick shit but also they weren't afraid of showing humans getting hurt, in a less comedic way, usually to protect their pokemon.
But this is too upsetting to children and women, so they cleaned it all up. It's the same shit they did with Animal Crossing, which has a lot of crossover with pokemon fans.

They had a budget, they made due with said budget, 4kids voice actors actually had effort put into their deliveries even though you recognize them like you would FuniMation actors.
Ignoring dubs, they still made due with the art vs animation. It was stiffer, but it didn't feel like you were watching retarded jelly Play-Doh sculptures. The colors were bolder, from the night skies to a fire blast.

It's not just pokemon that was affected, of course, but it was a good indicator shit was going south.

And simply, there’s only so many stories you can make out of a subject before it gets repetitive and boring. The first season had the task of introducing people to the brand new world of pokemon, but now it’s “okay kids, here’s the same shit again but in different colors.. wooo..”
And as anon above pointed out, it was before it was sanitized. It was allowed to be rough and fun.
Also, cel art as opposed to digital, and 90’s styles instead of tacky clothes with pokeballs all over them

old anime:

I was with you until you mentioned character progression. Even in the early seasons, the Ashnime had minor progression at best, and any growth the main character did get was wiped away at the beginning of the next season.
I ultimately think the show, while not completely awful, suffered, because it tried to straddle the line between having continuity and making the vast majority of episodes self-contained. That and there was too much padding with characters of the day that usually didn't have any greater impact on the anime as a whole.

The big thing about early Pokemon media is that It was made before Pokemon turned out to be more than a fad and TPC was created. It was made with less of corporate "lets churn out as much money as possible" mentality and more with "lets make something cool that people will genuinely like because we may not have another chance".

Following up on this, the reason older entries in franchises tend to be more soulful than newer ones is because most of these huge franchises started off with questionable odds of success at best and were really just made as passion projects. Once big money got involved, these franchises would become less about the joys of creation and more about making money as safely as possible, leading to sterilization and often a loss in passion. Big name youtubers are a great example of this - most of them started it for fun, but once it became their sole source of income they now did it as a career, and now the fun for them has died and they do it solely to keep a roof over their heads.

anon pokemon rby debuted with like 50+ million sales and that's when all the merchandizing was INSTANTLY rolling out, pokemanina was literally Nintendo/GF seeing Pokemon was a success and took advantage of it as soon as they could which is why you had the TCG, toys, clothes and fucking Pikachu cereal..

The Pokemon anime, from episode 1, was, by your definition, "soulless", since it wasn't a passion project made by people not sure if they were getting their money back, it was a calculated effort to get more people to buy Pokemon.
